I believe this is actually server related. If the server resizes the image, then the transparency is lost. If you upload a transparent png avatar that is smaller than the resized limits, it will appear fine.

It is possible to keep transparency, but it would require some code changes. This could be a quick fix for 1.6.

IMO this should be supported by the GD library, and not need a workaround in ever single software that wants to use re-sizable transparent images.
