Ignore it if it's already there. New PM information which is there on the top once you sign in, remains unchaged even if you saw it one thousand times. And if you press back button, I got like 10 pop-ups announcing that I have a new PM which I already saw as soon as I signed in. Isn't it annoying?

If you're talking about (
New X, Unread Y, Total Z), the New X shows you the number of new PMs since you last visited, and it will be reset when you come back next time. So that's normal behaviour.
I believe the popups go away after you finish reading the private message
The popup should only be shown once on your visit. If for some reason it is showing multiple times, then it is your browser caching the page.
