Some pages have post ids in the url (pid). Do search engines see those pages as different from the original ones (ie those without pid)?
They shouldn't as it's still all on one page (Unlike vB where you can have a single post on a page).

In other words it's just an anchor link(these have been around forever).
You can run a canonical plugin. Also add nofollows to certain links in your templates. There are lots of adjustments you can make to optimize your site for SEO. And no...I can't give you complete details on what to do.
Lots of threads on community.mybboard.net can be found in Google under several names.

For example thread-47347.html (old thread with just a single post) can be found as thread-47347.html and thread-47347-post-329571.html and thread-45217-nextnewest.html in Google. MyBB SE Friendly URLs are especially prone of generating tons of names for the same page.

You can see this for yourself by Googling for site:community.mybboard.net/thread-123 (replace 123 with an id of your choice) and/or site:community.mybboard.net "title of thread". You may have to click "display similar results" after the search.

Canonicals prevent duplicates from showing up in Google effectively, you can do this with my Google SEO plugin. As for nofollow, it prevents Google from following links on your own page, but it does not prevent Google from indexing those links, e.g. if a user copies the link and posts it somewhere else where it is not nofollow'd, Google will follow it and index it if it's not prevented to do so by robots.txt or a meta tag on the page itself.
