Is there a way to hover mouse over thread link and have a window pop-up with a few lines of thread content? vBulletin was doing it and my members miss it.

Also, is there a way for members to select "all posts read"? like in vBulletin again

You would need a mod for the first part (but it is possable, though I am pretty sure there isn't a mod for that), and for the "all posts read" just click a forum icon and posts will be marked as read, and if you want to mark a subforum's posts as read, just click the dot before the name of the subforum.
