Well when users sign up the activation goes into junk, this is confusing members how can I make them know about where the activation is?

If your not already, try using SMTP to send mail rather than PHP mail, this may prevent it from being sent to spam. Also using a gmail address as your outgoing email address and using SMTP might help http://community.mybboard.net/thread-64464.html
