I am looking for a plugin that will allow moderators and administrators to comment on a thread but will not be visible to members, is there such thing?

Its built in. In the mod dropdown it has a thread notes area.
Haha, forgive me, I do see that now. there is no way to make them visible when moderators visit the thread? they seem like they are hidden unless a moderator is told to go looking for them.
I have requested so only a few days ago. Tomm M said he will backport a feature, if he has any time. So just wait

I just made this. I'll provide to OP for free if you don't have a MyBB Central subscription. Of course you have to agree to license too which means you can't distribute.
My plugin makes the thread notes visible on showthread page. It's a nice tidy plugin.
