I see no reason why the counters suddenly stopped working on-delete. Can anyone else reproduce this first?
I've just been able to reproduce on a fresh install on the same computer. Deleted the default "My Forum" post counters remained the same even though db table was empty.

Steps to reproduce (fresh install):

1. Post two threads in "My Forum" in "My Category".
2. Post multiple replies to each.
3. Check counters at bottom of index.
4. Goto ACP>Forums & Posts>Forum Management.
5. Click options next to "My Category", select Delete.
6. Confirm the deletion.
7. Open phpMyAdmin and check that the threads and posts tables are empty.
8. Return to forum index, refresh the page and check the counters.

Following those steps my counters showed the same number of threads and posts after deletion as before. They did not appear to update.

Note: I was also able to reproduce this by deleting just the forum, not the category.
I can confirm this using the above steps.

http://techtalk.co.uk/test/1.6/index.php - Used to be 2 threads with 4 replies in one and 5 replies in another. Deleted the category and boom stats still the same.
Anyone else confirm this?

Has a bug report been submitted to dev.mybb?
Not that I know of no.
You can do it yourself if you register on http://dev.mybb.com or I can probably do it when I have time later on.
I'll give it a go, just not familiar with "best practice" when it comes to reporting a bug.
If anyone else wants to follow this then it is [Issue #963]
I have confirmend it because I can reproduce.
