Modifying the templates after activating a plugin can mess it up. The way most plugins work is they looks for "cues" in the templates and based on those cues it will replace it with specific code. If you edit the specific code or have another plugin that edits that code somehow then attempting to deactivate it will result in messy templates due since plugins are not smart and cannot pick and choose what code to replace if the coding is not exactly like the plugin expects it to be.
