So you reckon i delete the plugin and run the upgrade script again ?

Yes. Upload the ./install/ folder again from a fresh download and run it again, make sure it completes, don't press any of the submit buttons twice when running it.

Will i need to deactivate/uninstall my 1.6 compatible plugins or will it be ok to leave them activated ?

Will be fine to leave those activated if they're 1.6 compatible.
