Make sure you have uploaded all of the MyBB 1.6 files and fully ran the upgrade script.
I did. But I'm considering uploading everything a second time to be sure. Would that affect the upgrade? I know I fully ran the upgrade script.
It has to be an error in the search.php

It won't affect it. Just make sure the old files are overwritten.
Run File Verification in Tools & Maintenance to look for any anomalies.
Also have you got any plugins to do with the ModCP that might affect this?
No, I don't. All my mods are user enhancements. I do have some mods that are disabled since they're for 1.4
I fixed it. I guess it was badly uploaded. Seems my uploader keeps doing that as of late.
