Is there a way I can stop MyBB prefixing all the topics which have a poll at the start?

Remove this from the forumdisplay_thread and search_results_threads_thread templates:

{$prefix}

Will that just get rid of the Poll: one or will it get rid of the custom ones I have setup as well?

That's seperate from the actual thread prefixes, it won't affect your custom ones.
