So I have one theme with some mods on it, and I want to install another theme.

1. Should I just deactivate my mods, and then install my new theme then activate the mods again?

The order you said is OK, or you can add the new theme, then deactivate and activate.

I'll give it a whirl and post any further questions I have during the install process.

Also just make sure you don't uninstall any plugins, if any have the option to uninstall.
