It seems after I delete some plugins or reactivate then I see them double sometimes or they just don't go away how can I fix this?
Go to the template they modify and remove the duplication. Something like {$text} will appear twice.

Sorry when I said duplicates I meant in the settings
'Modify Settings' under the configuration tab. You can remove entries there.
Here is a example I used to have the Fun Forum plugin from MyBBC installed now I don't but it still displays it and even 3-4 times.
