Well, it depends what you need to do. You're attempting to integrate your website design with your forum. So, to edit the colors & such, you'll want to edit the css.
To change stuff like the navigation bar, you'll want to edit the templates. It all depends what needs done. I do forum/website integrations for a cheap price - contact me if you want.
