I am trying to merge from phpBB because it's rubbish.

I have followed the tutorial which tells me to upload the whole Convert folder into the public_html directory.

Now i go www.forumbb.co.uk/convert and i get an error saying non existing index.php file with in the convert folder.

You upload that folder to the MyBB files system after you've installed MyBB.

Yes, that would seem like the obvious thing to do. Obviously you have to have a MyBB forum installed before you can merge into it, otherwise where is the data going to go?? If you put it in a /mybb/ folder or something, after the merge is done you can remove the phpBB files, edit the MyBB settings and then move the MyBB files to the root.

Run the recount and rebuild tools in the ACP, the threads are actually there if you go into the forums.
