Will a conversion to mybb be as safe as a new installation? Will everything act the same as in a new installation?

It will be a new install you are only converting the db not the files.

So it will be just as secure.

i just did the merger from phpbb to mybb and everything stayed, it was probably the most safe thing i could have done

Yes it's just the same as having a new forum but you are just importing your smf db into a mybb db that is all. as long as your server is secure you should have no problems.
