When I look at the html that page delivers, at the moment, I see
id=container used twice, some other IDs were used twice too. An ID can only be used once on a page. Lots of other stuff in the HTML that doesn't make sense also.

Is the theme broken beyond repair? I don't believe those issues existed before the upgrade, but perhaps they did...

Nothing is beyond repair but you need to look seriously at your header template and header_welcomeblock_guest template
