The code that's added to the templates to show the plugins won't be in the templates of the new theme; if you deactivate and reactivate (not uninstall) the plugins, it should make those template edits again.

oh ok interesting, do you think that it would be possible to add the capability for the theme to function with the mods your self?

You can make the template edits manually if that's what you mean, but that'll probably take longer. How many plugins have you got??
