It's not about what the "Hacker" done. Some hackers simply change the index to show you your site is insecure. If he can change the index, he could of done A LOT more. So what you got to worry about now is if you're computer is infected with a RAT/Keylogger, or if you were infected with an iStealer. Either way I'd run a scan, use malwarebytes etc to get your computer clean (hackforums.net has a great white hat section to get you clean). Change all of your passwords, and make sure each of them are different.
