This problem is somewhat confusing..

There is a thread which is simply disappearing. But when I synchronize thread counts, it appears, and/or when I clear my cookies. However, it continues to disappear every time I close the site but AGAIN there is chance it is there.

What could I do with this kind of problem?

I am using MyBB 1.6

also, does this happen for all threads or just one thread?

Sounds like extreme caching, either in your browser or because of code that you'd added to your forum. Nothing in the default code is going to be able to do this. What's your URL??
