-Do get the plugins to work on the new Theme, do I need to deactivate or uninstall?
-Since making the plugins work on a new Theme requires deactivating them, is it possible to save the plugin's settings?
-Is there a way to get plugins to work on a new Theme without deactivating them?

You've to copy Plugin's variables that are inserted into the templates when they activated and paste in the same corresponding templates of new theme.

Is there no way to save the settings?

You can deactivate & re-active again.
If that doesn't work and it gives you errors etc, Then uninstall the plugin and do the template edits if need to be.
