I downloaded the new folder with the files of 1.6.3

If i overwrite everything in my public html with the same folders in the new version, wont it overwrite my plugins and stuff? especially the inc folder where all the plugin files are located

No it will only overwrite the files that have been changed you won't lose any of your plugins.
