I logged into my site today to see: Moderator Notice: There is 1 unread reported post.
I clicked the bar and there appears to be no reported posts anywhere?

Go to AdminCP > Tools & Maintenance > Recount & Rebuild and run every option.
Unfortunately that didn't solve the issue.
I ran the things you suggested: thread counters, post counters and so on, with no luck.
If you click the "View all Reported Posts", there still isn't any post in there?
Thats right, unfortunately no posts.
What is has done though for some reason is give me the month January 1970 on my Monthly Stats plugin
But back on topic, its still saying there is a reported post, but not showing it.
Can you try to report another post and see if the counter is updated then?
This was odd, i guess it didnt update?
It said 1 unread report post.
So i reported a post myself, it still said one but it showed it up this time.
Clicked mark as unread and the warning in the header disappeared.

Reporting a new post forces the cache to be updated. As there were no other reported posts the counter updated to 1 (the one you just reported).
