I want to put some logos and some photos on top of the Homepage with hyperlinks.
How do I add the script to which file? Index.php file? global.php file?

You can insert the HTML codes into the template header: Admin-CP -> Templates -> Edit/Delete -> *Your Templateset* -> Expand -> header.
