A few of my users have been requesting that I find a way to disable quote stacking, does anyone know a method of doing this?

ACP > Configurations > Posting > Maximum Nested Quote Tags > and add 1 in the option field.

I have the same problem and followed your suggestion. Does this apply going forward not on existing PMs? After the change, it's still showing the nested quote. I figured that the change will apply on new PM's.

How do I rid of the html tags from a reply to a PM? Example: [quote:username] and at the end, [/quote]?
