If you initially had SEO enabled (hence the urls like Thread-1234.html instead of showthread?tid=1234) and it stopped working without you doing anything and you have checked the htaccess file to be ok then you should check with your host, it is possible the changed a configuration on their servers that either disabled htaccess or mod_rewrite which is needed for the SEO urls.
