[Installing] Plugins don't work with new template

Hey everyone!
SO I am hoping someone can help me.
I run a YT forum http://www.ytforums.com

And I had a whole lot of customized things and plugins on my default theme. THen when I installed a new theme, all my plugins disappeared.
How do I get them back?

They are still in my FTP and they seem to be activated in my plugins/settings

Deactivate them and re-activate them again. Keep their edited settings as backup or save them if required.
