Usually you can do this through the Administration Control Panel. Edit the theme and there's a box for the logo URL/path.

ACP -> Templates & Style -> Options -> Edit Theme -> Edit "Board Logo"

In ACP -> Templates & Style -> Options -> Edit Theme ?
