if you want to replace MyBB logo image which appears at the top of each & every page (click here to see such image) then

admin panel >> themes >> your theme >> scroll down for Board Logo --> change the image path

You did not understand me.
I mean, what file to install the banner code.
Example: echo "<a href='/banner.php'> <img src = 'banner.png'></a>";

Which file to edit in public_html folder

To displayed in the header.

okay. in general, we do not edit files to add content like banners. instead we edit a template

assuming that you want to show the banner on all pages, navigate to below location

admin panel >> templates >> your theme templates >> Header Templates >> header
at the bottom of that template code you can add required banner code

if you want to show the banner only on the index page then navigate to below location

admin panel >> templates >> your theme templates >> Index Page Templates >> index

you can add required banner code just above {$forums} in the index template
