Interesting idea. Any thoughts on how to handle binary data (such as images)? Any thoughts on variables (eg. the admin or theme directory)?

Take a look at http://mods.mybb.com/view/plugin-uploader - I'm not aware of a similar solution for 1.8 but ZIP files is probably the best solution given its ability to transfer multiple files without corrupting them and the compression.
