you turn them off, than install the new theme, and then turn them back on again...

Check the differences in your templates then insert them into your new templates. It's the manual way. But if you deactivate plugins, I don't think it makes you lose any data. I think it just makes them dormant, I may be wrong so don't take my word for it...
