I checked the details in the code and a small modification will fix the thread alignment error.

FIX :

Open your "Showthread templetes"
in that open "showthread"

Now scroll to the bottom of the editor,
find

{$konu_sidebar_3}
	{$threadexbox}

These lines should come after your

{$quickreply}

changing this code will fix the error and alignment will be good.

NOTE : This change has to be done in all themes.

Deactivate, clean index template from sideboxes code, activate. And showthread template if there too.
The plugin's quite buggy, too bad, could be one of the greatest MyBB plugins if it would work correctly.

How to change avatar padding color, hover color in welcome box according to my theme?

I was using the default theme when this plugin screwed things up so can someone tell which themes/templates it re-writes
