Just try to keep in mind that submitting a huge pull request with a lot of changes may be a headache to get accepted. It might be better if you were to try to split things up.
Tell you what, I'll submit a PR for the alert system updates and leave it at that. I'm sure I took a different direction with the jQuery conversion than you would and that's a much bigger component of the plugin than the alert stuff, so I'll leave that to you to prevent any headaches.
