^ may be there is some confusion. error message is saying that alerts.php file is located in plugins folder.
actually myalerts.php file should be there in the plugins folder.
alerts.php file should be at the root folder of your MyBB files server
(i.e. at that root folder you have global.php, index.php, xmlhttp.php .. etc)
It seemed that I had alerts.php from some of my previous installs. I had to delete it personally and it worked out in admincp.
After I activate the plugin, it shows alerts button, but once I click it. It gives me a blank page.

Hm, sounds like a JS issue. That above link may well be a bug, which I'll patch tonight.

Can you explain more? Which part of the AJAX isn't working? Do you have steps to reproduce the invalid PM issue?

That is an issue with your theme's CSS. You'll need to alter the CSS and possibly the myalerts_headericon template.
